The Master Sword pretty much functions like it would in the games, even during the Imprisonment War. Although, unlike in Ocarina, it didn't really send back Link seven years; on the contrary, there was a time slot, but Link and Zelda II decided to stay in the future, as they had a purpose and reasons as saviors of Hyrule. Link hardly used it in the Legend of Namira, although as Princess Zelda decided for them to stay, he did rest it in the Pedestal of Time, but thanks to Celebi's magical/time travel abilities, it prevented him from going to the past. It shall only stay till it's needed if evil should rise again.
Rumor had it the Master Sword was relocated to the Lost Woods, as evil can't find it easily, the roads between times were closed, and the Sacred Realm won't be vulnerable.
